چکیده

Abstract This paper presents a parameter free approach to identify the importance of reactions (and involved species) in biochemical reaction networks for purpose model order reduction. The new methodology is based on structure network assuming that at steady state flux distribution preserved. Our method employs Flux Balance Analysis (FBA) calculate these distributions. ranking comparison FBA results original and reduced networks. main this identification step guide selection species could be deleted by reduction methods. illustrated Glycolysis, where performed via Kron considering elimination less sensitive proposed method. shows global dynamics accurately reproduced with smaller number species.

Model reduction of biochemical reaction networks by tropical analysis methods

We discuss a method of approximate model reduction for networks of biochemical reactions. This method can be applied to networks with polynomial or rational reaction rates and whose parameters are given by their orders of magnitude. In order to obtain reduced models we solve the problem of tropical equilibration that is a system of equations in max-plus algebra. In the case of networks with non...

Soft constraints-based multiobjective framework for flux balance analysis.

The current state of the art for linear optimization in Flux Balance Analysis has been limited to single objective functions. Since mammalian systems perform various functions, a multiobjective approach is needed when seeking optimal flux distributions in these systems. In most of the available multiobjective optimization methods, there is a lack of understanding of when to use a particular obj...

Graphical Approach to Model Reduction for Nonlinear Biochemical Networks

Model reduction is a central challenge to the development and analysis of multiscale physiology models. Advances in model reduction are needed not only for computational feasibility but also for obtaining conceptual insights from complex systems. Here, we introduce an intuitive graphical approach to model reduction based on phase plane analysis. Timescale separation is identified by the degree ...
